Don't wait until the last minute, and you will be fine. I would be okay with a warning a month before the update is ready, but I doubt they will do that, as they hate giving ETAs.
(And in your example, 36 days wouldn't cover it, as eggs are determined when they are hatched. So you would need 36 days to cover the maximum cooldowns from just born hatchlings and 5 days to cover incubating the nests. And of course someone would likely miss a day of incubating and whine, so that means at least 45 days. Which is excessive after all this time of waiting already.)
Who said anything about waiting until the last second? Not everyone has good luck with the RNG. Some people could have been trying for months (not unusual considering cooldowns and relying on the RNG for nest size) to breed a particular dragon and one last nest before their breeding range gets fucked could make a lot of difference for a bunch of people.
45 days isn't particularly excessive considering the wait we've already had, and it's not like it's going to hurt people to wait a little longer.

That is different. And I do know about long term breeding projects. It took me six months (seven?) for the last one I was going for. But after waiting nine months for the colors already, do we really need to wait another 45 days after they are finished before they are in use just for a handful of people who have already had a lot of time to work on things? Especially as it doesn't have to end their projects. They might just need to get a new dragon to try again.
I would have been much more willing if they hadn't announced the color wheel update until they were more than halfway through, perhaps even three quarters of the way through, so that the initial wait time was not as much. But I have basically put my lair on hold since the announcement, because I don't want to plan out dream dragons only to find out that the new colors would work better. I'm not buying dragons, I'm not breeding anything but fodder, I feel like I'm not really playing because the color wheel changes are hanging over my head. And consequently I have lost a lot of interest and enthusiasm in the site. And I know I'm not the only one. Several of my friends are the same way. I don't think this has been handled that well, and I feel that an additional 45 days of "Nah, nah, we're done, but you can't look at the colors or breed for the colors just in case all of those months weren't enough for a few people" would make it even worse. A week or two to hatch the last nests, I'm okay with. 45 days? Is too much on top of the time already.
